Is there an option stating that the item just purchased is now out of stock or do I have to email the buyer directly?

If you have/had Inventory Control enabled, then the item should have been put on hold, but only if *all* the following conditions are met ...
Inventory Control is turned on
the item sold had a valid quantity, and the quantity decremented to zero
the sale involved an electronic payment, and the payment was completed
If any of those is not true, then you need to manually place the item on hold, using the admin page for the product listing. |

If someone has already bought an out of stock item, yes you have to email them directly. And manually refund them. And manually place the item on hold so it doesn't happen again.
If you tick the option in your Admin panel for "Enable Inventory Control", and the other conditions CosmicRay mentioned are met, then the item should automatically be removed from search results, and the "Buy" button will change to "On Hold" if people click in directly to the product page (such as from a post on Facebook or Pinterest). |
