Deleting items in orders page after payment and shipment

I am actually having sales but am having trouble understanding the orders procedures.

Scenario
I had someone buy two items and pay combined shipping. After printing the shipping label, one of these items in my orders page had an option to "delete" it which was great because the sale was complete and I do not need it there to confuse me. The problem is that the other half of this order did not have the "delete" option and did not have a place where I could mark it as shipped.

What can I do to get rid of this entry. It will just confuse me if it stays there (especially if I start getting more sales)

I understand that ecrater is not perfect yet but this could get a little confusing. Later it may be hard to remember which items have been shipped and so forth. I might get worried that I may have missed something. On the other auction site that I sell on, when a sale is final, I have the power to delete things. At least I am being optimistic that I will have that many sales here, Ha, Ha.
