Is there a simple way to set different shipping rates for different mail services, for example, First Class, Priority and Express? |

Not through the eCrater system. It's either a fixed rate for each item or one rate-by-weight for however many items are in the cart. |

So... is it possible to modify an invoice either before or after it's sent? |

When a buyer places an order most pay that order immediately.
No invoice needed.
If the seller wants to send an invoice they can do that on their own. I only send an invoice if the order was not instantly paid. |

I thought I could handle it by asking the buyer to delay payment if they want Express Mail and send an invoice to include the additional fee for Express Mail.
Does this sound reasonable? |

Yep - but you will also need to know they perferred payment. If they want to pay via PP then you can simply go to PP and send them a PP invoice, they prefer Google Checkout - you got there and send the invoice - they prefer money order (which makes no sense if needing Express mail but, lol) then you could do your own invoice to them. |
